Reading Charging Current

In this photo I have a Guest battery charger connected to the system. The battery monitor is reading a positive +5.68 amp charging current, as it should. Take note of the location of the black alligator clip in the next picture for a good example of why it really DOES matter where your negative system wires are connected.

I have a problem in my set-up in that new advanced battery chargers "analyze" a battery before charging. This has created a problem that if I set my negative terminal as shown the charger is not able to read the battery condition properly and therefore only "maintains" the battery when a full charge is required. If I put the negative terminal on the other side of the shunt, all is well with the charger, but I lose the current input info...the reason I got the monitor to begin with. Anyone else have this issue and solved it?
