I used Auto-Levels in PS on this and almost fell over.

The light in the right is really amazing. Is a sandwiched median filter anything like a BLT?
I've been playing around with the auto settings in the trial version, and some times it does a worse job than my original settings. Not an easy thing to do.

I looked at both images.
I feel your pain. I live in Florida where during Hurrican Season spectacular cloud banks roll in. Unfortunately, I have found correct presentation (not exposure) requires some post image manipulation. If you expose off the clouds, other areas are under exposed; if you expose for the blue, the clouds are over cooked. What to do what to do, spot meter, partial meter blah blah blah. Rather than adjusting your levels, try playing with the curves in a layer first. You get much better results.
The one thing left to do to this, to minimize any post processing digital grain is to apply a sandwiched median filter (also in PS) to smooth things out.
