Probably a greater depth of field would have helped here to get it all in focus, but I understand how difficult this can be if you were using a macro lens.
Usually I would take three shots on a tripod shifting my point of focus each time and then layer the shots and rub out the out of focus portions to achieve that result.
But then again this may well be the result you were trying to achieve.
